Could Galaxy/HicExplorer includes samtools for bam files merge? Or is there a tool for merging bam files in HicExplorer? Hi-C datasets always contain multiple runs. Thanks

are you referring to hicexplorer.usegalaxy.eu? If so you can use this tool: Galaxy | Europe
