Filtering reads based on a sequence

Hi all,

I am looking for tool recommendations. I want to separate out some Illumnia MiSeq reads that contain a specific 6 base sequence (not a barcode) away from the rest of my reads. Does anyone know any tool on galaxy that can do this easily?

Try out these tools: Filter fasta to remove sequences based on input criteria, BLAST Reciprocal Best Hits, or Filter FASTA on the headers and/or the sequences.
