I am trying to run Lefse which I have already did successfully many times in the past, BUT now the same identical file is not working anymore… I also tried to use their own example and it fail as well. Did they update the files requirement? any helps?

Are you working at this server? If so, the older Lefse tools had some trouble earlier and as far as I know, have been replaced with a new workflow pipeline. This is clarified at the forum the Biobakery team hosts.
If you click on that tag you can see the prior conversations, and the forum itself has a few threads where the developers and scientists report the current status.

Thanks, I am already using the bioBakery.org and the file is not working even their own example.
I will check in their forum and see if I can get more info.
