Hi, I would like to use ABRicate with the bacmet2 database, and when I run ABRicate List in Galaxy it lists 12 available databases, including bacmet2, but when I look at the workflow for ABRicate itself, under advanced options and databases to use it only includes 9 databases, and doesn’t include bacmet2. Is there a way to include bacmet2 in the -db options?
It seems your question was missed! Did you solve this already?
If not, this discrepancy likely has to do with the version of the tool wrapper in the workflow versus the most current version you are inspecting by loading a tool from from the tool panel.
To check, review the tool wrapper version in the workflow by expanding the tool inside the workflow editor. The version will be at the top of the per-tool expanded section (where parameters can be adjusted). The Versions menu here can also be navigated to bring up a different version. Keep in mind that the workflow may need other adjustments if the version of a tool is changed!
If this does not explain the difference, would you be able to share more about the workflow you are using (a shared URL would be great!), a screenshot of the part of the workflow you are looking at (on workflow the runtime form), and the server URL where you are working. We can help to get anything odd reported plus probably help to come up with a workaround for now.
Thanks and let us know if you discovered this already or if you think more is going on!
What to do
Update public workflows to use the tools you need! The IWC and GTN workflows may not cover all use cases but can be edited in your imported copy! → FAQ: Opening the workflow editor
Great, thanks for explaining @Sarah_Teichman ! I wasn’t sure if there was still some outstanding issue. I’ll link to close this out. Thanks for letting us know!
