The tool seems to be reporting an issue with one of the input file’s genome coordinates. This could be in the BED file or one of the other datasets input to the tool. In short, a coordinate range is probably either unreadable for some reason (extra headers?) or the data might be based on different genome assemblies (this too is somewhat common) and falling outside of the coordinate range it is being compared to.

I would suggest reviewing formats first, then the data provider where you sourced the data to examine the assembly version of each. If you used a genome assembly in Galaxy for some step, most of those were sourced from UCSC, but not all, and the full description has some details. Please ask if anything is not clear! This guide is about human but the advice can apply to any genome with multiple assembly choices.
