The minimap2 formerly allowed paired end reads in .fastq.gz format, now the option is only for single end or paired end collections. Can the paired end read functionality be restored?
Dear @Lauren_Eserman. What are the reasons for not organizing the data in paired collections?
The reasoning for removing paired input is that having the functionally equivalent options of paired and paired collection input increases tool complexity and makes it more difficult to maintain.
