I am having this same issue on my end. It happened last week on the US Server with MultiQC, CutAdapt (was having disappearing inputs), and RNA STAR (giving hidden exemptions that led to tool failure), so I switched to the European server and noticed how much better it performed. Then, Monday (the 15th), they announced that the new Galaxy update has rolled out on the EU server. One commonality I observed is upon these updates rolling out, our temporary storage increased from 250GB → 268.4GB. I originally thought my account was glitched seeing this on the US server paired with the tool issues. I tried everything on my end to rule out a client-side issue, but even my research mentor had this common issue. It appears some of the tools are bugged for the US and EU servers post-update. I hope these are restored soon!
