I’m currently working on microsporidia genome analysis, and Kraken2 is an essential tool in my workflow. The microsporidia-specific Kraken2 database currently available is EuPathDB-46 (2023 version). Over the past 2–3 years, leading up to 2026, a number of new and updated microsporidia genome resources have become available. Given these developments, classification results generated using the current EuPathDB-46 database are likely to differ meaningfully from those obtained with a more recent database, potentially affecting the accuracy and reliability of downstream analyses such as contamination screening and species-level assignment.
I would therefore like to kindly request that the admin team consider updating the Kraken2 EuPathDB-46 database to the most current available version. This would benefit my project as well as others working with microsporidia and related pathogens on Galaxy. Thank you very much for maintaining this database and for considering this request.
