I have Alleyoop jobs running (orange progress bar, no datasets) for almost 10 hours now. I’ve used this tool many times and it’s quite fast. Is there something wrong with this tool or is there a long queue in the server? I am having the same issue in usegalaxy.org as well as usegalaxy.ca.

Your jobs at UseGalaxy.org seem normal – the inputs are ready to use. These are just queued for now. More about how jobs queue is here. → queued-gray-datasets. Queuing is a distinct step from the execution runtime. How long jobs queue depends on a few factors and the server’s are all pretty busy (expect this throughout December, since this is when people tend to wrap up projects!). The best advice is to get jobs queued. Next time, especially if you have more steps after this one, extracting everything into a workflow can be worth it (all jobs queued at once!).
Queued versus executing can be difficult to see for tools like this one where the combined summary output is produced at the end. So, I’m glad you asked! 
I can see that you have a few histories running similar work.
All other things being equal, whichever was queued first will likely complete first but that isn’t always true, even for the same tool. The important part is to leave these undisturbed so as to not lose your current queue placement!
