I encountered an unexcepted error when intersecting the Promoter regions and Peak regions datasets. I don’t know why.I follow the tutorial strictly.

I’m glad the alternative tool bedtools Intersect intervals worked for you!
The API error usually indicates a misconfiguration of the tool on the server itself. Those can be temporary, and a rerun in a few minutes might be enough, or the server administrators may need to make an adjustment.
For an example, I just reran the tutorial’s workflow, and everything worked Ok including the tool Intersect the intervals of two datasets. This was at the UseGalaxy.org server.
