I have 3 vcf files that I want to merge but one of them has “chr” in the chromosome identifiers and the other two don’t. Is there a way to edit the identifiers so they match?

try text replacement tools. Maybe separate header and the data. For data replace values in 1st column. Concatenate header and data after replacement.
