Yes, the EMBOSS tools need an update. These tools are not working to produce PNG graphics at any of the UseGalaxy servers.
We have a list of tickets here with what has been requested so far, and you can certainly add to or create a new issue if something isn’t covered yet.

I don’t see the discussion at the EU Gitter chat (is that were this was asked before? the chat linked from the bottom of the server homepage?) but I would expect they had the same advice but you can clarify that part. Did they just ask you to confirm the issue here? I can confirm it but don’t think there is more I can do. Your first job in the history had a problem with using the same dataset for two different inputs on the same form but that doesn’t matter for this – even with two distinct input datasets the tool still will not generate an output. And the second job was set up correctly, still no output. These are part of what needs to be addressed by the tickets linked above.
