Issues with errors, data expiration, and account synchronization

Dear Galaxy team, I am currently using the Galaxy platform via usegalaxy.org to process my sequencing data. I am experiencing a few issues and would appreciate your support:

  1. Persistent errors: I am running tools with the correct parameters according to the documentation, but the jobs are failing with “unspecified error messages”. The logs do not explain what is causing the issue, making it difficult to troubleshoot.

  2. Data loss – “purged” status: Some of my datasets from analyses I ran last month have already been “permanently purged”. However, I did not receive any warning before this happened. I only discovered the loss when I went back to revisit those files, and they were no longer available.

  3. Synchronization between devices: When I access my Galaxy account from a different computer, some of the updates (such as new jobs, renamed files, or uploaded data) do not appear. It seems that my account is “not properly syncing across devices”, which raises concerns about data integrity.

Could you please advise me on the following:

  • Is it possible to extend the data expiration period while these issues are being resolved?
  • Is it possible to “un-purge” the files that were removed?
  • What could be causing the tools not to run? My memory is fine.
  • Is the synchronization issue expected, and how can I ensure that my account is fully up to date regardless of the device I use?

Hopefully we can help! Let’s go through each question.

For this one:

We can help to troubleshoot any errors that are unclear. This can be done with screenshots, or better, and shared history link. How useful the logs are depends on the original tool, but we have experience with this! And if the issue is technical, we can fix things up too.

Then for this item:

Once data is purged, it unfortunately cannot be recovered.

Next, for this part:

When you are logging into a public Galaxy server, everything is on the server, and not your computer or device. One item to check might be the target server URL. Your account at different public server’s is distinct. But at the same server, everything is based on the same data.

You are working at UseGalaxy.org, correct? No matter how you are accessing your account, it is all the same account. Maybe you could explain more about what you are seeing?

So, as a summary for your questions:

You have two different areas to store data at UseGalaxy.org. You can control where to write your data and move individual files between these locations.

  • 250 GB of permanent data storage. Any data written to this location will be retained until you remove it.
  • 1 TB of 30-day temporary working space. This is an overflow working space for files that you are processing then moving off to your own personal archive data storage place.

Downloading data before it expires is one strategy. You could also decide to work within the permanent space instead. If you need help setting the storage space to use, maybe share some screenshots and we can help more with this?

For the tool errors, sharing back the error is how we can help to solve the problem.

And for the “synchronization issue” you can also show an example. There isn’t anything on your own devices so this is difficult to understand so far.
