Kaiju2table unable to open files from a Kaiju output dataset collection

I am trying to run kaiju2table on a dataset collection output from Kaiju, which I ran on a collection of paired read files. Kaiju2table failed with the message that an error occurred with this dataset. The error was: “could not open file” followed by the name of each of my paired read files (e.g., “could not open file Sample1Sample2Sample3”)

Could someone advise on what is happening here and how to get it to run properly / read my files?

It’s a bug in the tool wrapper, which doesn’t insert spaces between the sample names.

We’ll fix it until next week.
