Apollo help for Create or Update Organism

  • Server: UseGalaxy.eu
  • Tutorial: Refining Genome Annotations with Apollo (prokaryotes)
  • Step: Create or Update Organism
  • Error: “Fatal error: Exit code 1” with “Exception: Unexpected response from apollo 504”
  • Details: Apollo server is live, permissions are confirmed, directory is accessible, but /addOrganism (new account: moviehemn2@gmail.com) and /updateOrganismInfo (old account: hhossei2@central.uh.edu) both timeout after 6 minutes. Job IDs: 11ac94870d0bb33a07c30fe4d5e9fa84 (new), 11ac94870d0bb33a7e61c87654db8b6a (old). Times: March 16, 2025, 21:23–21:29 GMT-5 (new), 20:09–20:16 GMT-5 (old).
  • Request: Investigate backend logs for the 504 timeout on /addOrganism and /updateOrganismInfo—is there a server-side delay, misconfiguration, or timeout setting issue?
  • Example: “I’m on the Apollo prokaryotes tutorial and get a 504 timeout on /addOrganism and /updateOrganismInfo across two accounts (moviehemn2@gmail.com and hhossei2@central.uh.edu) after 6 minutes, despite a live server and correct permissions. Can you check the backend logs and timeout settings?”

Hello @hhossei

If you want to share back a history link, we can review what the problem might be, and if an administrative issue, which team to reach out to. How to do this is in the banner of the forum, also here → How to get faster help with your question

Please remember that every public Galaxy server has a quota of one account per person! The account registration form, and the activation emails all explain the terms of service but is is sometimes missed. You should consolidate your data into one account immediately, then delete the other.

And since this is a public forum, you might want to remove your email addresses from your post? Let us know if you need help with making the edit.
