Hello, I am running the annotation of a fungal genome, and Helixer and Funannotate fail, giving an error after running for a while. The history is shared with everyone; it is called SVQ_ERROR. I have run exactly the same inputs on usegalaxy_eu, and both programs run correctly. There must be some configuration error on usegalaxy_org.

Thanks for sharing the history in the public space!
There is a known issue with the most current version of Funannotate, but the next recent has been working well for others. Please give this a try and let us know if it solves the issue for you as well or not.
Then, for Helixer, something else is going on. The tool is reporting that the work is exceeding memory but that can indicate a data problem as well. Fasta Statistics looks fine with your data, so I’m reviewing closer. Maybe we can bump up the resources we are allocating – using your example as a use case. More soon.

Yes, my tests completed. I’ve confirmed that the issue is with the current resources allocated at UseGalaxy.org. I’ve request an adjustment, to support you and the GTN tutorials that include Helixer.
The decision may take some time. But good news! You don’t need to wait. Instead, transfer your history over the UseGalaxy.eu server and try the run there. The EU server is allocating more cores and memory.
