Jobs keep pausing in

Hi,

While I have done some RNA seq analysis, it’s the first time i’m using Galaxy. I’m uploading 15 FastQ.gz files, this took some time but they’re uploaded. Now running the jobs per file is quite the struggle. Six of the files are highlighted in light green, the other nine are light blue, have been for the past hours and restarting jobs doesn’t make any difference.

Am I doing something wrong? Are my files possibly too big? The 15 files together are approximately 10Gb. Does anyone have advice on how to pass this step?

We had a discussion here yesterday and it included a lot of graphics explaining how to review your data storage usage the public UseGalaxy servers. Maybe this helps if you are concerned about where your data is or if you are over quota?

Then this topic covered more about how the computational clusters process jobs. I think it may help too!

Please give those a quick review, then we can follow up more here. I’m not sure if your jobs are simply queued (gray) or if they are paused (light blue).

The first is normal and expected! The second is also a bit normal but it means you need to take some action to free up more working quota space (and maybe decide to use the extended quota space when you rerun!).

Thanks for your quick reply - I’m afraid I still can’t figure it out though. It’s the first time I’m uploading anything on Galaxy, so I do think i’m still way below my storage limit (now using 3.5GB)

Now my jobs look like this:

when hitting the resume button, the blue ones turn gray for a few seconds, and then immediately pause again. I’m really not sure how to progress from this. Any advice would be greatly appreciated.

Quick update - turns out it does work if I reupload each file individually

Thanks for sharing back the screenshots @andreas_huysman ! Very helpful.

It looks as if quota is not your issue, and instead there is likely a problem with the upstream step or job.

What are you doing? Uploading data or making a copy of data (that was already loaded but in a different history)?

If using the Upload tool – maybe the connection to the original data was broken. Trying to load it again is usually where to start.

Then, if you click on a blue dataset, it will expand and you might see a message.

Give that a try please. If not enough, which server are you working at? The URL is at the top of your browser window. If at UseGalaxy.org, I am an admin at that server and a shared history will let me check your work directly.
