Assembly section at Galaxy Training Network: Assembly / Tutorial List
What do you mean by reference based assembly? Is it variant calling? If yes, check Variant Analysis section in Galaxy Training Network. If you after comparison between different strains, consider snippy followed by snippy-core. For some projects variant calling might be more advantageous than genome assembly.
I have impression that in these days people rarely do reference guided assembly of bacterial genomes.
