I am doing a workflow using trinity assembly. However, last night and this afternoon the tool did not come up as an option.
However, in between those two times, Trinity was back and I could use it. What is going on?

The server you are working at may have been undergoing an update when you used the tool search.
If you cannot find a tool with a tool search, then you can always look for it directly. Trinity is usually under the “RNA Analysis” or “RNA-seq” tool groupings (depends on the server).
Or, if you already have a job run by the tool of interest in your history, the “rerun” function will bring the original tool form back up. Sometimes that makes it easier to rerun the exact same tool/options but with different inputs.
