Does Galaxy has any aligner for Circular genomes? If you suggest one I will be glad.

Generally, FASTA format is used for genome assembly. Essentially, it made of lines (strings) of text. It means sequences of all circular genomes are recorded in linear form. You can use any alignment program designed for genomes/assemblies. In many cases it is impossible to get a single alignment because of inversions, translocations and complex rearrangements, so we end up with alignment blocks. If you work with circular genomes, it helps if assemblies start on the same position.
Maybe some tools can handle “circular” data, but I am now aware about this.
