Hi, I am trying to use cutadapt with paired-end reads. I can use the single read option to successfully demultiplex a single fastq input with a list of barcodes, generating a list of multiple output files. However, with paired-end reads, this process fails. Read 1 output is a list, but is empty. Read 2 output is not a list (but should be), and is also empty. How should paired-end reads be handled for success? Thanks
