I have multiple bacterial genomes that already de novo assembled and annotated with PGAP,
I want to extract the shared genes between all these genomes. So, is there any tool that could do this using Galaxy?

Maybe check Roary
The tutorial recommend Prokka annotations, but I guess other should be OK. Prokka is very fast, anyway, maybe try Prokka-Roary on several genomes.
