I’m trying to use the mitos2 tool but it won’t run because I have missing reference data. May I know how to solve this issue? Thank you

The index is not available at some servers yet, including UseGalaxy.org. I created a ticket but the fix will not be immediate → Add in native index for Mitos2 · Issue #668 · galaxyproject/usegalaxy-tools · GitHub
For now, try working a server that hosts the data you need. UseGalaxy.eu has options for both Mitos and Mitos2.
