Maybe check visualization methods used by recent tag-seq papers. Heatmaps are excel for visualization of clusters, such as groups of genes with similar expression pattern in different tissues or developmental stages. Heatmap can be used on unclustered data. For example, if you have data sorted by genome coordinates, you may see big regions with similar properties. However, for species with multiple chromosomes it would be nice to use a dedicated tool that can picture data for every chromosome separately.
