Yes, a confusing error to guess about without seeing the data and how the job is set up!
As a first guess – is your data in a collection? Including the Pfam-A.hmm files? If yes, what do the element identifiers look like? Those are used as the “file name” with most tools, not the actual name label of the datasets.
To pull the identifiers out of a list collection folder, run this tool to create a separate text file with the collection metadata.
- Extract element identifiers of a list collection
If you need to make changes, use one or more of the Text Manipulation tools to make changes, then end with another Collection Operations tool to rename.
- Relabel identifiers
Exactly what to do can vary, but maybe these help?

Then, if the data is not in a collection, you could try putting the files into a list collection folder, confirming the identifiers, then trying a tool rerun. This would get around any direct file labels like the file “name” entirely.
