I wanted to run Genes to transcript map output on my trinity assembly data, but I am not able to find that tool. Is there any alternative tool for this?

this tool is not available currently in usegalaxy.org; I opened a PR in order to install it; meanwhile, you can run your analysis in usegalaxy.eu, since in this instance this tool is available: Genes to transcripts.
