Circos - heatmap - viridis

Use of Viridis in heatmap on circosplot…
How to input

Welcome, @alwinprem

We would like to try to help, but will need more information about what you are doing. Please see the banner at this forum to learn how to share your work, or you can see here directly → How to get faster help with your question

And, if you are following a tutorial, you can also share back that link along with your history share link.

If you are not following a tutorial yet, maybe those would also help? We have Galaxy Training Network (GTN) tutorials for Circos here → https://training.galaxyproject.org/training-material/by-tool/iuc/circos.html

Let us know how this works out! :slight_smile:

@jennaj Thanks…
I’m creating a circosplot with microarray data and would like to incorporate the expression pattern as heatmap in viridis colour. Could you help me, how to colour heatmap in viridis colour?

Hi @alwinprem

You can customize the plot color choices on the tool form.

In this screenshot I’m showing an example of where to do this. In short, expand the optional sections to find “stroke color”.

Does this help?

@jennaj Thanks for the suggestion.
I tried, bur couldn’t plot viridis scale using it.

I have tried other options like using advance color entry with -10:#004d00,-6:#007f00,-2:#99ff99,-1:#ffff99,1:#ffff66,3:#ffff00,4:#ff9999,5:#ff6666,6:#cc0000 for green-yellow-red gradient as well as for viridis scale (#440154, #482677, #3B528B, #27AD81, #5DC863, #AADC32, #FDE725), also using rules with viridis color. But the resulting heatmap image was black.

Could you give me step-wise instructions or tutorial/video link…

Hi @alwinprem

I don’t have a video, but I know what you are talking about. Try clicking in the middle of the color field, instead of entering codes.

You can also share your example in a history and I’ll take a closer look. How to do that is in the banner at this forum, or above in my first reply.

@jennaj Thank you…
I made some error while giving input… if stroke color is transparent it works fine…

Another query, is it possible to include legend in the circos plot?

Hi @alwinprem

Circos hosted Galaxy is based on the same underlying original tool as used anywhere else, so it has the same functions and features.

Those authors have some recommendations. This is just the first topic I happened to find with a search, but maybe helps you learn where to look for more? :slight_smile: https://groups.google.com/g/circos-data-visualization/c/jqt-2L2sKMs
