Which tool are you using? Most will work with a Custom Reference genome.
The prior post has the FAQ instructions in the first reply (is cross-linked).
And this help guide has all of the related details with more FAQs. The process works for any genome, not just human. → Reference genomes at public Galaxy servers: GRCh38/hg38 example
I also added some tags that will point to more examples, plus one tag that we are using to flag requests for new genomes once we start doing that again in larger batches (sometime this year, but you don’t need to wait – custom genomes are quick to prepare and use, and work just like native indexes).
If you get stuck, you’ll need to share more details about the exact files once loaded into Galaxy, and you’ve tried the formatting tips already but still had some problem.
