The human genome is already natively indexed at the public servers I know of.
Is this for a different deployment? If this is for a local Galaxy, consider using CVMFS instead of a custom genome for human. Re-indexing the custom genome for each job consumes a LOT of resources… more than personal instances can usually handle and more than a production server would want to support.
