Salmon: Index file and mapping of transcripts to genes

Hello,

I am looking for advice on which files to use for the index and mapping of transcripts to genes (for mouse mm10).

Hi @beboshort,
you can find those files in the GENCODE server:

  • Transcriptome (index): file
  • GTF (transcripts to genes): file

Note: those files correspond to the last version of the mouse genome (GRCm39).
