Hi,
I encounter a problem when using the “cutadapt” tool on my data. For each barcode, I have two sets of primers (27f and 1492r / a1f and 1490r) and I was trying to trim both sets of primers at the same time by using the cutadapt tool but I receive the following error message “cannot find cut”. Is it due to the fact that both primers are not present for each read?

I’m curious about where you are using the tool since this sounds like a dependency problem as a quick guess, but I could be wrong.

The adaptors were merged, correct? If you are not sure how to do this, see the tool form and linked documentation.
If that part looks correct, we can rule out some kind of tool dependency problem too.
