The hicup pipeline seems to be broken. I’ve used this many times in the past without issue. I’ve tried to run the tasks in the pipeline individually and the issue seem to be with the output from the hicup truncator step. They are not recognised by the following hicup filter programme.
I dont know much about this tool but I think a person that does know it needs more information. Do you get an error? Can you elaborate “They are not recognised by the following hicup filter programme”?
As far as I can see this tool has not been changed since Feb 23, 2023.
Also the order of execution may not be correct. The output of the truncator step is input for the mapper and not the filter I think. See: HiCUP Overview — HiCUP 0.8 documentation
