I’m trying to run annotation of a protein dataset. Tried Interproscan and Eggnog but in both cases the database selection is unavailable.

For now, please try at UseGalaxy.eu instead. The other UseGalaxy.* servers will have the same full set of indexes available sometime in August.
Having one account at several servers grants more access to resources, and more quota space. https://training.galaxyproject.org/training-material/faqs/galaxy/#account
