An error occurred while running the mirDeep2 Mapper (toolshed.g2.bx.psu.edu/repos/rnateam/mirdeep2_mapper/rbc_mirdeep2_mapper/2.0.0.8.1). I succesfully performed analysis with same input two days ago. Could there be any server-side issue?

Please check the error logs a bit lower on that Job Information page (using the i-icon for anyone else reading).
If you see something like this
Remote job server indicated a problem running or monitoring this job.
then yes, there was a short window of cluster issues at UseGalaxy.org, and those should be resolved now. A rerun should correct the issue. The same advice is for everyone with that same error.
