I have FASTQ files and I am going to map with reference genome Aspergillus niger.But I can not find Aspergillus niger as reference genome in Galaxy.
Can you help me to sort out at your earliest since I have to finish this for my thesis please.

you can download the A. niger genome from the NCBI website and uploading it to Galaxy. In that way you can use it for your analysis.
