Problem with STARsolo chimeric alignments output as separate tabular junctions in Galaxy

Hi everyone,
I’m running STARsolo and when I select the option Report chimeric alignments? with As separate tabular “Junctions” output (Junctions) enabled, I don’t get the expected output. Does anyone know why this might be happening or how to fix it?

Sorry that you had some problems. I think the moderators had trouble understanding how to help but maybe I can try. Do you want to explain more about this part:

What were you expecting and what did you get? Do you want to share an example of what Galaxy produced? Is this different from what STARsolo produces when run outside of Galaxy? Maybe there is another option that can be set or maybe there is some issue in the wrapper we can get corrected.

To do that, the input data, other settings, and tool version probably all matter. Would you like to share your history back for feedback? You can also post back some screenshots of the parts you would like us to pay the most attention to, or call out the dataset numbers and explain what is going wrong with them, and we’ll see the details leading up to that result in the other files.
