I am using the Galaxy Server to our BioHPC UTSW.
I want to use built-in genome “GRCmm39” for bowtie2 tools, but there is no reference genome available. How can I add the reference genome?

if you want a built-in genome, contact the server admins. However, you can upload mm39 into your account from UCSC Genome Browser site and use it for bowtie2. During bowtie2 job setup change source of genome from built-in to in history.
