When running breseq on a gbk file from prokka annotation I get the following error:
“Seq id does not contain any valid alphanumeric characters.
FILE: libbreseq/reference_sequence.h LINE: 1192”
Is there a need to correct the gbk file? Or is the error originating on another problem?

Yes, your error message suggests that the tool could not read in the input.
As a guess – is the file empty or headers only?
