Hello,
I have been trying to use MSStat tool in Galaxy, where I uploaded SRM data in MSstat format however, I got an error: cant assign 4 names to a 0 column data table.
How can I solve this? I also tried uploading skyline data with annotiation file but an error occured saying that check annotiation.
Thank you very much in advance
Welcome, @esinsahin
Your error message indicates a format problem with the input data, so start by double checking that with your run.
I’ve also started up a simple example in this history as a test → https://usegalaxy.eu/u/jenj/h/test-msstats
This tool has quite a bit of help but that might be a bit overwhelming to navigate! Thankfully we have several tutorials to help more. Please see → Galaxy Training Network (GTN) Tutorials for MSstats: statistical relative protein significance analysis in DDA, SRM and DIA Mass Spectrometry
Let’s start there, and please let us know if you solved this already
Update
The test run completed, and I can generate the same error when the data file contains csv content but the assigned datatype format is tabular.
There are two ways to correct this (maybe is your conflict as well?).
- Change the dataype format to csv FAQ: Changing the datatype
- Convert the file to tabular format and confirm that is the assigned datatype format FAQ: Converting the file format
Examples of all three runs are in the test history above, also here again https://usegalaxy.eu/u/jenj/h/test-msstats
Hopefully this helps but let us know. We can troubleshoot your job more too
